A spokeswoman for Number 10 said the peer was quitting the role to focus on his clinical work and academic research.
However, he will stay on in an advisory capacity, including as health and life sciences ambassador.
Ara Darzi, a surgeon at Imperial College Healthcare Trust, was appointed to the Government shortly after Gordon Brown became Prime Minister in 2007.

The Lib Dems described Lord Darzi’s resignation as a “massive blow” to the Prime Minister.
Health spokesman Norman Lamb said: “As a respected doctor, Darzi led the initiative on the NHS for Labour and questions must be asked on whether there is more to his resignation than meets the eye.
